When people take out your affiliate id in the link and replace it with their own, thereby stealing YOUR commissions.

HCG, would they have to hack your code to do this or is there another way? It would seem like if they were going to hack your code, they could change a redirect or cloaked link as well.

There are rumors that Google penalizes for affiliate links and some spyware programs have problems with them as well.

Despite this you want to make sure your referrals are tracked. I haven't done too much myself, but I'm sure someone has. Any thoughts on what works best?

Its not penalize by google. if you focus on affiliate and affiliate url security forgot the seo. because its not your own url. Some example of this is viralurl.com

It doesn't seem to be penalized by Google right now. But I don't know if that is for sure. The problem with programs like viralurl.com is you are sending traffic through them and so they are getting a lot of your link juice.
