Probably just a coincdence

You should however use the no follow attribute on your affiliate links

Hi jenny

Yes the PR get down if you over stuff the affiliate links in your site. Therefore affiliate links should be embedded very smartly and only 2-3 links in a page is acceptable to google. Therefore i would suggest you to remove some links and give less links but in the most important places.

Regards

To many affiliate links to your home page would have decreased the page rank. First make the affiliate links nofollow. Then insert the affiliate links smartly 2 or 3 per page. Start with link building again, get more quality backlinks which would automatically increase the page rank. Google has updated the page rank only in the last week of December and first week of January. So when you get quality backlinks in the next PR update ,Your home page would also get a good PR.

Yes any external links minimizes PageRank.

Try to avoid excessive external linking, especially site wide affiliate links. Make a page in between - link to it site wide and then proper review and then 1 or 2 links on that page to shoot off.

e.g. instead of having banner with affiliate link on all your pages, make a page product-x.html and link the banner to that page. And on this page, you can put nice 200-400 word review with 2-3 affiliate links. Use nofollow to save PR juice and not to upset Google.

Quick example on how PR works (it's trivial and just approximate):

If you have PR4 page and page has 10 links (internal) and 10 linking to other sites outside your domain, means, that 50% of pagerank will be passed away. So the more you link to external pages the more it will go away.
